Sebetulnya ia mula dibina pada tahun 1597 atas arahan Safiye Sultan, balu kepada Sultan Murad III.

Tetapi berlaku pelbagai hal yang menyebabkan ia cuma siap pada tahun 1663.

Ia dikenali sebagai "Masjid Baru" merujuk pada perkembangan berkenaan.
